If Internet Explorer with protected mode enabled is running without isolation, it'll fail to run in isolation. The issue is non-isolated Internet Explorer creates and uses named mapping for inter-process communication. And it means isolated Internet Explorer won't have any access to it. It fails to access it with access denied error and thus fails to run.

Possible solution here (including from the security point of view) is to always have Internet Explorer isolated.
